What might be wrong?

Just to get it out of the way:
06 Cobalt SS/SC
about 54000 miles
everything still stock

Ok the problem is when I go to accelerate when I go into 2nd the car will jerk and hesitate. It will also do this in 3rd but not as often. Also when I am slowing down (clutch depressed or not) there is a whine coming from the front of the car.

whine is the tranny and is most likely normal. what rpms are you shifting out, and how quickly are you shifting?

Didn't hear the whine till about a month or two ago. Most of the time I shift at about 3000 rpm and not quick.

well first off if you're shifting at 3k rpm, you should be shifting quicker. The sound has always been there, you just didn't notice it. My guess is you're shifting too slowly, and the rpms are dropping too much which is bogging the car. 99.9% of people don't realize that the lower you shift in the rpm band, the faster you have to shift.
