How difficult is it to find a Manual transmission for an 06 SS/SC these days?

Hard to find, not really, but slowly getting harder.

It is hard to find one that's not absurd money while being high mileage and in need of a possible rebuild. Some guys post them on here occasionally, but you'll probably have to source one yourself.

Edit: Non-LSD trans are easier to find than an LSD, and ones with the LSD the boneyard ALWAYS ask a premium.

The one that needs work is an LSD.. not sure if it is re-buildable yet but it is sitting in a $2500 SS/SC

Can you confirm that a f23 will work bolted up to an lsj motor?

It will work, but you need to do A LOT of prep/parts purchases to do it. Do some research on it, there are a few threads that talk about what's needed.
