I've dyno'd both gears. The difference is only 2-3whp when doing so. That is not enough to justify running the car all the way through 4th putting more strain on the motor and drivetrain IMO. 3rd gear will do you just fine and be accurate, plus that is what gear you should do your tuning/logging in anyhow.

Hardly any strain? Hello, pulling from 20-30mph all the way to 135-140mph in a longer gear is alot harder on the drivetrain and motor than a quick 3rd gear pull to 110ish. The heat created is reduced, the soak time between pulls is reduced, and when you are on the dyno tuning for 4+ hours this is very important! I tune for every ounce of power and torque while maintaining reliability and have had many different setups, so I have plenty of experience with dynos and tuning. I also have a fully built Integra turbo that has many hours of dyno time logged, plus I've run the dyno for the shop's tuner so he could work his magic on other cars. Trust me when I say the strain on dyno is a lot worse in 4th gear. Mustang Dynos are load bearing dynos as well, and that is all I will tune on.
Last time, there is no difference!!! I operate dynos!!! A mustang and a Dyno Jet and there is no difference, usually the difference is the acceptable amount between runs/ heat soak/ etc. Third gear is safer as wheel speeds are not as high. I have dynoed both in third and fourth dozens of cars and there is no difference. As for strain, yes there is more strain on the car in fourth gear as the engine is subjected to high rpm over a longer time period, rpm kills.
The only time I would suggest fourth gear is if the car is breaking loose on the dyno and your not getting a clear reading. The extended time in fourth gear can help the car maintain traction on the roller.
