Go with HP Tuners. If your an 07 down they have support and if you are an 08 then support was just released.

the plug-in or piggy back chips dont make alot of difference.. It cost more, but a dyno tune would make the most difference.

A Gasoline engine requires three things (Air, fuel, and spark)
I would get a quality cold air intake, free up the exhaust and then have the car dyno tuned. Those three are your best bang for your buck..

Chips are food. No one has used chips for tuning in forever. We use laptops and special software to custom tune cars.

The Brand of exhaust does not much matter. As long as its 2.5 mandrel bent... 3 inch is too big for a NA motor..
Magnaflow makes a very nice cat-back and sounds good too.. If you want something loud go for a Megan cat- back
With a cold air take and any aftermarket cat-back you will be at the limits of the stock tune.. If you want a dyno tune and dont mind picking up some extra noise get a downpipe with a Hi-flow cat built into it.
A header does not do much on a NA 4 cylinder.
