Question New Speaker Help

Ok I have a 2006 Cobalt SS/SC with the pioneer system and no onstar and have done quite a bit of reading but am still confused. I have a new HU and a pair of new component speakers and coaxial speakers (components in front, coax in rear). I have heard all about this "amp bypass" stuff and i thats where I get lost. Can I not just cut the speaker wire going into the stock amp and just send it to the head unit?

Or is it really that hard to run stand alone wiring to all the new speakers straight to the head unit?

I quite honestly hate the pioneer system in the cobalts...I had one hell of a set up in my old car and miss it dearly. thanks so much for the help!
