05 lsj security light flashing after ignition recall

05 lsj security light flashing after ignition recall
hey. i brought my 05 cobalt in for the recall and since then the security light has been flashing. they said it was due to some after market wiring i have under the dash. i'm wondering if its the fact that i have the gm stage 3 pcm in or if it is wiring? before going in the light didn't flash and i haven't done any mods since the recall or any for quite some time before the recall. any ideas?
