06 SS S/C Problems

Alright, so a little backround story. I had my SS S/C for about 40,000km blew the head when driving home on the highway one day. Got it fixed under warranty, everything worked well for a bit. Then shortly after I had trouble starting my car(I thought this was only due to the extremely cold weather) now months have passed and where I am living it is quite nice, and still about 70% of the time I start my car it has trouble, it will try then just back fire. Also, one day when driving on the highway I floored it in 2nd to merge and at about 6500 rpm my car bogged, backfired and wouldn't accelerate, the motor rev but there was no go. Any input? I have stage 2, pacesetter headers and downpipe, gm touring exhaust and injen intake for modifications. Do they change out the injectors when they put in a new head? I am wondering if this could be the source of the problem? Like running stg 2 pulley and tune with non-stage 2 injectors now?

look under the plate that says 'ECOTEC SUPERCHARGED'

you can see them without removing it

they'll either be green or black
