HELP: 2008 2.4 S Code issues after clutch replacement

HELP: 2008 2.4 S Code issues after clutch replacement
Ok so after I replaced the clutch I have a ton of codes that weren't there before hand.

P0013
P0036
P0054
P0141
P0365
I know what they mean and I'm told they are all on the same circuit, but it's odd they all came up now before hand the check engine light wasn't even on. I went out and took the fuse block under the hood apart again looking for bare wires and loose grounds and to make sure everything seated well, i didnt find anything but I'm told there should be 2 ground wires on the transmission by the starter and i only have one if there is another i cant find it? Ive tried looking up diagrams but honestly i just dont really understand them. So now for the weird part, i put it all back together hooked up the battery and the check engine light was gone i was really glad so i went for a 20 minute drive did great no lights came on, went home parked it and decided to restart it to see if it came back and it did....im really at a loss and i need some help please.
