I have the Pioneer system in my Cobalt. I want to add another 10 in the trunk, does it matter what way I face the aftermarket sub, or just dont put it directly on the opposite side of my trunk. Thanks

it shouldn't matter if it faces the factory sub... thats how my buddies sunbird is, two subs facing each other behind the wells... sounds fine!
Just make sure the box you have is proper for the car and sub or it's gonna sound like poopy!

2 different subs with 2 different powersources will sound bad
. They willl not be making the same sound waves at the same time. I would dump your factory sub if you want to do it right. If you really don't care what it sounds like...then go for it.
As far as the where to put another box, I wouldn't put them faceing directly at each other. I made fiberglass boxes for the area beind the wheel well (like where the factory one is) but I angled them facing twords the front a bit. You can however have them pointing right at eachother. As I said in a different thread. Sound cancelation in theory is true but in practice rarely happens.
