Ok so the problem is on the inside of the door where the body hits the weatherstripping the paint is coming off, you can see the red on the stripping, is there a way to stop this? and my other question is prob gonna need a long answer, other than oil changes what else should I be checking on my car? I have 40k. by this I mean like fluids, spark plugs, filters blah blah whatever else? I know basically nothing about what needs to be done to a car haha, thanks guys!
Try cleaning it thoroughly and apply a lubricant specifically for weatherstripping. I'm using AC Delco Silicon Emulsion but there's numerous other options out there. That back portion of the door rubs very hard on the bottom weather stripping (if this is where you mean) and if you don't keep it lubricated (mixed with dirty build-up in that area) this is known to happen. Just keep an eye on it, keep the stripping lubricated and you should be good. If it's already very exposed, you might want to have someone sand it down and touch it up to avoid the potential of rusting.

The owners manual can be the biggest piece of crap at times. Not saying its not good for general knowledge but overall I don't use it.
I do this for a living, I have 36,000 miles on mine and this is what I have done:
fuel filter- ever 15,000 miles(ethenol fuel can be harsh)
air filter - when dirty( mine is in the bumper)
antifreeze- I know dexcool is suppose to last 150000 miles but that is wrong. Google dexcool and look at the lawsuits for one and all the problems I have seen its not worth it. I flushed it out at 2 years old and replaced with the green af
oil changes- amsoil full synthetic every 7,500 miles or 1 year
I have my alignment checked every year
At 50,000 miles no matter what car I always rec shocks/struts not because they are broken but because they wear out and after 50,000 miles you are more likely to hydroplane, have increased stopping distance, and greater tire wear. The manufacturers of shocks/struts rec replacement every 50,000 miles aswell.

ok my old thread didnt wanna make a new one....when should I change the transmission fluid? and other than the things listed above are they're any other things I should be replacing and or checking?
