Is your sunroof like this?
there are 2 ways to fix this,
The Easy way of solving this issue is using a rubber mallet tap the sun roof to desired depth. If you hit it too hard and it goes down to far, no worries, just clench the mallet near the head and tap up on the glass from inside the car.
Now the other way will require more than one person, we use an assist hoist and some shop made extra long torx bits. Your going to need to loosen the 3 torx bolts they are maybe 1inch long so 2-3 turns should do the trick. once all 3 are lose the sun roof should go up and down freely, it may drop and be really shallow inside the roof. someone needs to stand outside the car and reach inside and lift the sunroof to the desired height(flush), meanwhile someone else needs to tighten these 3 bolts while being inside the car. they only take 1-2 nM of force to be tightened.
edit ~ we had like a +or minus 1 mm in the front and +or minus 2 at the rear of the car so your sun roof may be in specifications and dont worry about it unless you like looking at the top of your car alot.

^ Good tip. Going to try right now. My 06 sc was fine but my new TC is sticking up a bit at the back. It doesnt leak but does squeak a bit when at speed. Im sure eventually in time its going to wear the paint away when dirt gets in there.
My sunroof has always squeeked and driven my nuts. I have always assumed it could be lowered a mm or so to hopefully solve this. Do you tap it when it is closed/sealed or up a little?

My 2007 is bowed in the middle and sticks up. If you adjust it the corners are below the roofline. I took the glass out to see what the issue is. There is a support glued to the glass in the back. The support is not bent to the shape of the roofline so that is really the problem. I've been meaning to take mine in for warranty but don't seem to have the time.
Tap? well when i thought they looked too far up or down i would hit em till they were flat with the roof. you wouldnt beleive how hard ive hit them lol i busted my wrist pretty bad once (going up), still cant bend it right. If i didnt awnser your question correctly sorry, i would just make the sunroof as close to flush with no seal dips, if you hit it down too far you have to pop it back ups.
