Yes the stage 2 calibration is different from stage 1. I have seen both reflash printouts. Stage 2 includes transmission calibration and different air/fuel ratio because of the smaller pulley which isn't part of stage 1. If you want reliability, go with GM stage 2 and a tune when HP tunners is ready with the ss/sc box. I'm not saying you're going to blow your motor with a 2.7 but after years with that it will take it's tole. GM made their stage 2 the way they did for a reason. IMO! 
I am not sure what they would be calibrating in the tranny...as it is a manual transmission and has no tranny ecu.
Also...the computer would alter the fueling for different pullies with the stage reflash based on the mass airflow data, intake air temp, exhaust gas temp , and intake manifold pressure. I am willing to bet that the stage flash allows the computer to tune for a broader range of modifications (pullies).
