Porting Supercharger
I myself used JB Weld. Been working perfect so far. Next time I take it off to port it i'll double check everything. If it is looking bad, i'll dremel them out and leave them unfilled.
If you ever see a picture of the underside of the blower, there is a 'V'(the outlet). At the top of V there is 2 small holes next to it. Those are silencer holes.

I think it is perfectly safe, many cobra and lightning guys do it.
i'm pretty sure it will void it if they take off the supercharger see what you did, especially if you end up having supercharger problems. I can't say that porting it a little and polishing it would hurt it at all, but taking it apart and messing up bearings or gouging things that shouldn't be gouged may wear things wrong or create hurtful friction and heat.
I just recently ported mine very mildly, while mainly smoothing and polishing every flow area in which was rough. I even did a small amount of port-matching with the throttle body and SC housing.
