suggestions on problems???

I am getting sick of the swap already...I put a new tune on last week and it was working awesome!! No idle fluctuation, stalling, knock or anything. A day later and it was all back again. I have changed sparkplugs three times, did a vacuum test, cleaned my TB, took injectors out and put them back in twice, checked all grounds, tapped different fuses for my h/e pump, compression tested, switched out coil pack and tne car is still doing it. Still the P0300 missfire, still idle fluctuation and stalling and still has knock. I only run 91 octane and have changed the fuel filter last week and still the same thing. I have replaced the air filter checked hoses for cracks MAP is working fine, MAF is working fine, everything is working fine but its still being a huge PITA.
Any suggestions before I rip everything off and sell it?

no idea on IAT's but this happens all day even if my car is cold and even if I don't run the car hard...at WOT its awesome....runs friggin awesome but from take off and sitting idling it sucks. Fuel pump was tested as well and turned out to be fine voltage wise and pressure wise. I am going to be doing yet another log for Vince(two seperate) one for idling and traffic cruising and one for WOT and see if he can find anything that might be off. We adjusted the fuel trims for low rpm last time and thats when it started to work fine until the next day.

is your h/e pump "literally" in line with the output line on the heat exchanger?
