i just rewired my speakers into my aftermarket headunit but i think there are wiring harnesses to convert the factory wiring and if you put a new stereo in then you are going to have to tap into your fuse box and run a wire the remote wire on the remote wire on the stereo, its pretty easy, just takes patience.

You could probably do it, but you would need to run your own wiring, cut your own holes in the door panels, and do all the measurements to make sure that you're not going to have fitment or operational issues (The window's ability to roll down is a HUGE one.)

There should be a rubber boot that goes from the door jam into the door (For power locks/windows) that you can run your wires through. You will need to find a way to amp the speakers or run them to the (tap them into the front or rear) without screwing up the impedance of the system.
