Boy oh boy.
My CEL came on and off for about a week. Now it went away for about a week and half. I heard that those lights for the intake could be just as simple as disconnected the battery to let it reset and read the new system. Some say they just ignore it. But just get the code of the CEL from your local Auto store, and come back here on one of the stickies, and find out whats the problem.
EDIT: I re-read your post...It said you made your own intake? That could be the problem.

did he happen to make a way for the MAF sensor to hook up to the intake pipe?
Try unplugging your battery for an hour
Because you made this for yourself, chances are the CEL is never going to go away

Search as there are many threads about installing intakes and getting the check engine light.
Hopefully youe maf sensor is positioned correctly.(must be straight to the travel of the air coming in)
A little crooked and it could cause a cell.
Dont let these guys bash you until you post a pic of it.

You have two potential problems:
1. You have increased airflow beyond the range of the MAF. A tune could probably correct for this.
2. The MAF is not in the correct position and you are getting incorrect airflow readings.
The only way to know for sure what the exact problem is, is to get the code read and do some logging. If I had to guess, I would say that the MAF is probably mounted incorrectly and is not getting the correct airflow measurements. The only way to fix this is to re-engineer the intake.

Actually 2 seperate problems could be the deal. VAC leak. Or maf problem due to positioning and/or increased flow. If it's flow related you need to tune for additional air flow. Position cel problems are more/less related to flow anyway.
