Funky clutch hydraulics...
I am going to try and describe this as best as I can...
After coming back from Intense Racing, where my car was given a significant power increase my clutch pedal started doing some weird things. For starters there is no fluid in the transmission, it literally just pisses it out of the input shaft seal and leaks all over the friction disc/flywheel surface causing it to slip. It started after I blew my clutch and we didn't think to check the seal (So now you know.). This happens until all the fluid is ran out in like 500 miles. I first noticed it when I took a road trip a few days later, after the clutch had stopped slipping from the fluid leak. I went slow into first, shifted into second and then really got on it until redline. As I brought the clutch pedal back out from shifting into third the pedal came WAY out, like 3 inches higher than normal. I sat there for a second in deep thought thinking my transmission had finally gone. So I decided to give her a push and it went down REALLY hard all the way to the floor, but it still disengaged the pressure plate. Then I brought it back up and it was really loose and sloppy feeling. I pumped it a few times quick and it started working just like normal. Got on it again, nothing. This has been an intermittent thing for a few weeks now. Like I said, the clutch isn't slipping anymore it just does this weird thing. I'd like to make sure there is no air or something in the system but of course the clutch draws its fluid from the brake system if needed, so there is no way there would be a low fluid condition because the cylinder is full. Only thing I can think of is that the fluid in the line is boiling for some reason from heat when revved fast and creating an air bubble that expands the line and that's why the clutch comes way out. When I pump it, it bleeds the bubble/excess air out and returns to normal. It is a pain in the ass. Any ideas guys?

Thinking medically here, when there is an issue with a patient and we are lost (in an emergent situation) we always fall back to the basics, ABC's - Airway, Breathing, Circulation and go from there. We make sure the airway is open, air is getting in and that we are circulating the oxygenated blood throughout the body.
Maybe rechecking your work - open it up, is the fluid there, is the fluid getting to where it needs to if not then why, is there a leak, is the fluid going to the wrong space. What is happening on the peripheral systems (tubing) when operating. What are the temps in the system.
I happen to know absolutely nothing about the repair of clutches or transmissions so this was a shot in the dark.

have you checked the seals? the system is basically a hydaulic cylinder and piston. if fluid is getting past the seal on the cylinder at the pedal it's like adding extra length to the system. that might cuase extra pedal travel and the extra valume in the line would then equate to less pressure on the other end. maybe not enough to cuase cltch slippage but just enough to cause intermittened problems?
