problem with second gear

Like many other cobalts my transmission is messing up. Can't downshift into second half the time unless I put a bit of finesse into it. Sometimes it will grind when I try to put the shifter into second or other times it will go in but as soon as I release the clutch it flies right out. Dunno if its my syncros or what but i gotta bring the car in. I have a aftermarket tune on my car though plus everything else in my sig so my question is will the dealer fix my transmission or **** me over for having mods that don't affect it at all?

brought the car in. Roll pin was sheared off causing other things to get messed up too. Car has been there since tuesday. Service adviser said they ordered a bunch of parts and are pretty much doing a transmission overhaul. Very happy its under warranty.
