It might be your filter. How long have you had your cai? Also header and downpipe will get rid of more hesitation/bog. Then get a tune either trifecta or hp tuners. I do know what you mean though my g5 gt did that to when it was stock, but once i got mods done to let it breath better it wasn't as bad. Ultimately you need a tune to really wake up your car.

Did you get a noticeable gain as in seat of pants after the tune?

It's miss firing if your check engine light is flashing now you just need to figure out what cylinders if not all and why pull the plugs n see how they look

That sounds like either your injectors or coil pack. Go to the dealership asap!

Flashing check engine light is always a misfire. Whether what is causing it is a different story. Like olivecj stated, it may be coil packs but if your car is under warranty, def take your car to the dealership.

I ordered my tune through Trifecta Performance and they send you either a cable that you plug into your laptop or they can send you the actual gt tuner programer. I went with the gt tuner it was very easy to do and my car performs awesome now. It made a tremendous difference especially since i'm a auto so my tranny was also tuned for firmer quicker shifts. If you do get a tune make sure you have full bolt ons first like, intake, header, downpipe, and exhaust. That way you'll get the maximum hp possible out of your car.

Short answer is yes it made a big difference. I could feel the difference immediatly especially since i'm a auto so my tranny shifts firmer and quicker now.
