Possible transmission issue, help wanted.

Possible transmission issue, help wanted.
Hey all, I drive a 06 SS/SC. As the title states I think I am at the forefront of transmission issues/failure.
First I want to list what I have. I am running a stage 3 ky clutch, revised shifter bracket, and Ottp rotated mounts.
I have noticed that my car has been making a slop noise(closest I can think of is a bad pulley bearing) when in neutral. At first I thought it was maybe the supercharger coupler wearing out but then I noticed The noise goes away when the clutch is depressed. Also no noise when in gear. Very rarely I have a hard time putting the car in reverse.
I work at a Mazda dealership so I was asking my senior tech about my problem. He said he believes it isn't the throw out bearing because the noise goes away when the clutch is depressed or in gear. However, nobody at my shop is really specialized in transmissions.
Friday I changed the transmission fluid and put in fresh redline mt-90. I knew it probably wouldn't cure the noise which it didn't but I wanted to see the fluid. The fluid was dark, didn't smell burnt, and no signs of heavy metal deposits. The fluid seemed pretty normal after two years of service. I also checked alldata for technical service bulletins. The closest I came to was a noise with the added complaint of hard to put in reverse and fifth gear. The tsb said to replace the main shaft and bearings.
I wanted to start a thread and ask if anyone else with mods similar to mine or a lot of experience with the transmissions in these cars for advice or a direction to look. Maybe somebody has had similar problems and has found the fix.

yes from my experience it's only in neutral with pedal out. i had an after market clutch in a previous car that did the same thing an act six puck. it was like that for a few years till i traded it in.
Mine does this when its been sitting for awhile or its very cold out. I did a lot of research and everything says its the Input shaft bearing going bad if its whirring in neutral with the clutch NOT Depressed
If the clutch is Depressed and its whirring, then its the Throw out bearing.
If the clutch is Depressed and its whirring, then its the Throw out bearing.

Thanks for the replies. I am not sure exactly what it is, but I'm just going to run it until it gets louder or fails if it ever does.
I would love to think it is normal but something tells me it isn't.
Still up to hear from anyone who has experienced this and solved the issue.
