take the side skirt off, im assuming this is at the front of the door not the rear where you can just open it and have good access to it, tape off a small area around that, maybe go like a 4-6 inch square around that area. wet sand that area lightly with 400 grit, try to get the rust off that area if you can, do AROUND to the inside of the door just a bit. Then respray with duplicolor perfect match with your associated paint color. Focus on getting good cover over the area that you sanded, and blend it out into the existing paint so that you have good coverage over the sanded area and light overspray over the unsanded areas.
Let it dry, now you will see the areas that have the overspray and the "dry spots" overlapping your existing paint that youve blended. Use a rubbing compound, like nufinish or meguiars 205 and a terry cloth or microfiber cloth and compound by hand the area (machine compounding might be needed to get it smooth). This will lift the excess overspray and blend it into the existing paint. You will see the color come up on the rag because its going to be enamel not base/clear.
Wala, you just blended your door paint. I just did this on my entire inside of my doors, especially on the bottom where it rubs off from the weather strip. Just make sure all your surfaces are clean before starting.

also if your door is rubbing your side skirt when closing, you can just open the door and pull up from the bottom or push down from the top slightly depending on where its rubbing. Just go easy cus it will bend the hinges quite quick lol
but to be fair, this guy is doing it along an edge of a trim, so its not a good demonstration of blending with spray paint lol
