The Problem does not arrise everytime.. Usually after driving for a while. But when i pull up to a set of lights to stop or anywhere to stop.. I put the car in neutral.. and When i go.. I push the clutch all the way down and go into first gear, and hear a thump sound under the car and also can feel it..??

I have the same thing, I'm going to ask them about it when I take the car in for warranty work. Not all SS/SCs do it, most of my friends don't have it happen on theirs but I know EXACTLY what you're talking about.

My car makes the same sound once and awhile. When at a stop in neutral, I push clutch pedal fully down, slide the shifter into first, thump. I would like to know what it is too.

because of the torque produced in lower gears it brings on more pressure. y'all may want to take a look at the tranmission mounts. the transmission may be twisting in the cradle.
