What can they say? The clogged cat is a recall. Mods have no affect on a recalled part.
Plus, in order for them to void the warranty on your vehicle they'd have to prove that one of your mods directly resulted in a given part failure(in this case your clogged cat) which cannot be proven.
Because stock LSJ's were having this issue.

My mom called, and started freaking out because she read it. 
I had to explain to her three times, that I had the cat replaced a year ago, then the whole downpipe came apart on it's own, so I don't even have that part anymore...then I told her to go out and look in the garage, I left it sitting in there last time I was home. The flex pipe ripped itself away from the header.
