Ended up just throwing that tune away and starting fresh.

These situations nearly always end up full of surprises when investigated closer. I'm sure this case will be no different.
As it turns out, the OP was running an ecm file set up for gas, but with E85 in the tank. He also stated that he had a custom intake and draw-through MAF and was told that he would have to fine tune the MAF chart. He later purchased a lower charge tube and set up the MAF blow-through.

This is exactly what I was talking about when I stated that any time someone's local tuner makes claims of the zzp base file being complete garbage and not able to make the car run right at all, there is always a bunch or surprises waiting to be brought out. Unfortunately, I was contacted zero times during the tuning process. When that happens, I have to believe that there was no plan to actually work with ZZP on the tune. In that case, it is the customer's choice and there isn't much I can do to change that. However, I can call BS on the claim that the ZZP file was the issue. The real issue was a lack of communication about changing key components of a build that render a previous ecm file useless.

I'm not sure what you are saying. I have answered emails from you today. I am also not pointing fingers at you or anyone else. I am merely pointing out that once again when someone says that their ZZP LNF tune was garbage and not useable, there were other issues with the vehicle and/or different parts on the car than what was disclosed when the ecm was purchased. You asked me why the MAF chart would be set up one way when he bought the charge tube/MAF relocate from us, but there are two issues with that. One is that I can't be expected to look through customer's order history to find different parts that they might be running. More importantly, he purchased the charge tube/MAF relocate a month after he purchased the ECM. There were other things that caused similar issues as well. Now I know that as the tuner in this case, you have no way of knowing what the ECM was set up for and therefore you don't have a good starting point. I get that. i just want you to understand that we are in the same position when parts were changed and no one informed us or tried to work with us to adjust the tune.

Don't take it personally. It is not meant to discredit your tuning ability. It is meant to drive it into people heads that there is almost always a reason when one of these cars is not running right, and it is typically not because ZZP doesn't know how to tune. It is usually a result of faulty components, install issues, miscommunication, or a combination of these.
